Mutation in porcine Zip4-like zinc transporter is associated with pancreatic zinc concentration and apparent zinc absorption

The aim of the present study was to analyse the sequence variability of the porcine Zip4-like Zn transporter gene and the association of identified sequence variants with average daily gain, apparent Zn absorption, plasma Zn concentration and Zn concentration in the liver and pancreas. For the purpose of the study, two different sample sets were used. Set one, which was used for sequencing and association analysis, included mRNA from intestinal tissue from thirty-five piglets of a feeding trial. Sample set two consisted of forty-six samples of genomic DNA from sperm or tissue of wild boars and several pig breeds and was used to genotype animals of different breeds. The sequence analysis of porcine Zip4-like complementary DNA in sample set one revealed the presence of seven nucleotide substitutions. Of these, six were synonymous, whereas a substitution of A with C in exon IX (XM_001925360 c.1430A>C) causes an amino acid exchange from glutamic acid to alanine (p.Glu477Ala). The association analysis revealed no influence of the six synonymous substitutions on Zn values, but the non-synonymous nucleotide exchange significantly increased Zn concentration in the pancreas and apparent Zn absorption of the piglets in week 2 of the feeding trial. The parentage of the piglets and the genotyping results in sample set two suggest a breed-specific presence of the A allele in Piétrain for this amino acid substitution. These results indicate that genotype influences the Zn absorption abilities of individual animals, which should be taken into consideration in animal breeding as well as for the selection of experimental animals.

Casein genes have been proved to have an influence on milk properties, and are in addition appropriate for phylogeny studies. A large number of casein polymorphisms exist in goats, making their analysis quite complex. The four casein loci were analyzed by molecular techniques for genetic polymorphism detection in the two dairy goat breeds Bunte Deutsche Edelziege (BDE; n=96), Weiße Deutsche Edelziege (WDE; n=91), and the meat goat breed Buren (n=75). Of the 35 analyzed alleles, 18 were found in BDE, and 17 in Buren goats and WDE. In addition, a new allele was identified at the CSN1S1 locus in the BDE, showing a frequency of 0·05. This variant, named CSN1S1*A′, is characterized by a t→c transversion in intron 9. Linkage disequilibrium was found at the casein haplotype in all three breeds. A total of 30 haplotypes showed frequencies higher than 0·01. In the Buren breed only one haplotype showed a frequency higher than 0·1. The ancestral haplotype B-A-A-B (in the order: CSN1S1-CSN2-CSN1S2-CSN3) occurred in all three breeds, showing a very high frequency (>0·8) in the Buren.

The study provides the first comprehensive information on the variability of milk protein genes of Bos indicus and Bos taurus cattle breeds in Cameroon and Nigeria. The investigations indicate a high diversity of milk protein genes for the zebu populations. Of the investigated alleles, 21 out of 29 were observed. The method of single strand conformation polymorphism (SSCP) was a particularly useful technique because it allowed discrimination of alleles, including zebu-specific alleles at the CSN2 (I) and CSN3 (AI and H) loci, not separated by protein electrophoretic techniques and also made possible the detection of a further CSN1S1 5′ promoter allele (CSN1S1Prom5), which is also zebu-specific. Characterization of CSN1S1Prom5 showed that it was the most variable of all described CSN1S1 promoter alleles. A potential GATA consensus motif is created by mutations in CSN1S1Prom5. Intra-breed diversity measured as mean effective number of alleles was higher in the zebu populations than in the taurine breeds. Of the expected casein haplotypes, 96 out of 320 were present in the studied breeds. 2-C-A-A2-H (CSN1S1Prom2-CSN1S1C-CSN1S2A-CSN2A2-CSN3H) and 5-C-A-A2-H were zebu-specific while 1-B-A-A2-B was specific to the taurines. Overall distribution of alleles and haplotypes clearly separated the zebu populations from the taurine breeds. Zebu influence on the taurine breed Namchi was detected through the occurrence of zebu alleles and haplotypes. High variability of milk proteins also means availability of resources for breed development, phylogenetic studies, and conservation and management decisions.
High polymorphism in the κ-casein (CSN3) gene from wild and domestic caprine species revealed by DNA sequencing

We assessed polymorphisms in exon IV of the κ-casein gene (CSN3) in ten different breeds of domestic goat (Capra hircus) from three continents and in three related wild caprine taxa (Capra <ibex> ibex, Capra <ibex> sibirica and Capra aegagrus). Thirty-five DNA samples were sequenced within a 558 bp fragment of exon IV. Nine polymorphic sites were identified in domestic goat, including four new polymorphisms. In addition to four previously described polymorphic positions, a total of 13 polymorphisms allowed the identification of 13 DNA variants, corresponding to 10 protein variants. Because of conflicting nomenclature of these variants, we propose a standardized allele designation. CSN3*A, CSN3*B, and CSN3*D were found as widely distributed alleles in European goat breeds. Within Capra ibex we identified three variants and showed that the sequence of Capra aegagrus is identical to the most common Capra hircus variant, consistent with Capra aegagrus being the wild progenitor of domestic goats. A dendrogram was drawn to represent the molecular network between the caprine CSN3 variants.
DGAT1 polymorphism in Bos indicus and Bos taurus cattle breeds

As a result of multiple QTL-mapping projects in recent years, a quantitative trait locus for milk fat percentage and milk yield has been described on BTA14. Recent reports name the acyl-CoA[ratio ]diacylglycerol acyltransferase (DGAT1) gene on BTA14 as a potential candidate gene, with a nonconservative substitution of lysine by alanine (K232A) producing a major effect on milk composition and yield. DGAT1K appears to be the ancestral allele and the K232A substitution probably occurred after the divergence of the Bos indicus and Bos taurus lineages. These findings prompted us to genotype 1748 DNA samples of 38 different Bos taurus and Bos indicus cattle breeds from 13 countries on five continents (Europe, Africa, Asia, North America and South America), to examine the occurrence of the DGAT1 polymorphism and characterize the K232A substitution in cattle breeds of different origins and selected for different purposes (e.g., beef, dairy and dual purpose). Calculating pairwise FST values for pooled subpopulations showed least divergence for Bos indicus breeds with high milk fat percentage. Fixation of DGAT1A was found in some Bos taurus breeds and fixation of DGAT1K in one Bos indicus breed. Breeds of no known organized breeding background from the Near East domestication centre of Bos taurus and taurine African N'Dama cattle were found to possess intermediate frequencies of DGAT1K. While beef breeds tended to harbour higher DGAT1A levels, dairy cattle showed everything from very low levels of DGAT1K to unexpectedly high frequencies of this allele.
Biochemical characterization of bovine αs1-casein F and genotyping with sequence-specific primers

Bovine αs1-casein F (αs1-CN F) was found in a genetic resource of Deutsches Schwarzbuntes Niederungsrind cows at a frequency of 0·009. Biochemical characterization of this new variant was obtained by automated sequencing of reversed-phase HPLC-separated tryptic peptides of αs1-CN F and αs1-CN B. αs1-CN F was found to be a subtype of αs1-CN B with a single amino acid substitution (SerP/Leu) in position 66. DNA sequencing revealed a C/T transition in position 8418 of the gene. Sequence-specific primers were designed to perform an allele-specific polymerase chain reaction for detection of αs1CnF. Typing of artificial insemination sperm samples included in the genetic resource sperm pool identified one sire heterozygous for αs1CnF.
